Agents of SHIELD 1x11 Question

Okay, I watched it, but I think I missed where they explained what DID happen to Coulson? He died and WAS dead for a while and then they did something that somehow involved absolutely awful brain surgery stuff, but... What did they do? Is he still him or was the LMD (Life Model Decoy, a comic's verse thing) theory correct somehow and what we saw was them transferring him into one? Because there was that whole 'missing muscle memory' thing from one of the early episodes. I just feel like I missed something.

I was paying extra attention out of this fear. And I knew they hadn't really drug all of the potential half answers of the 'what happened to Coulson' mystery. hee.
